Not at all surprised. Watching the Lincoln surf cam the waves were barely over the berm 

upton hasn't mentioned tomorrow mornings tides. If the strongest winds do occur over night I would think the highest tides would be then

* LOCATIONS...ALONG THE LOWER NEW YORK HARBOR AND THE ARTHUR
  KILL.

* TIDAL DEPARTURES...3 1/2 TO 4 FT ABOVE ASTRONOMICAL TIDES IN
  THE EVENING. 3 TO 3 1/2 FT ABOVE ASTRONOMICAL TIDES TUESDAY
  MORNING.

* TIMING...MINOR TO MODERATE COASTAL FLOODING AROUND THE TIMES OF
  ASTRONOMICAL HIGH TIDE THIS EVENING. MINOR COASTAL FLOODING
  WITH TUESDAY MORNING HIGH TIDE.

* COASTAL FLOOD IMPACTS...POTENTIAL FOR FLOODING OF VULNERABLE
  WATERFRONT AND SHORELINE ROADS AND ADJACENT PROPERTIES DUE TO
  HEIGHT OF STORM TIDE AND WAVE ACTION THIS EVENING. ROAD

The 3 foot surge with the low astronomical tides held the flooding at minor. Just a little more and it would have made moderate.
